По большей части различия есть из-за черепа. У гаттерий присутсвует предчелюстная кость, что выглядит как небольшой клюв. Зубы на верхней челюсти представлены двумя рядами(один на верхнечелюстной кости, второй - небной). Позвонки вогнутые с обеих сторон(амфицельные), а также присутствуют брюшные ребра(гастралии), что присутствуют почти у всех доисторических животных. В черепе сохранены обе височные дуги, что также сохраняются у крокодилов, но у чешуйчатых редуцированы.
Также имеется открытый "третий глаз", что служит как эпифиз.
